My vote for best protagonist goes out to the unsung heroes of the RTS world. Builder units. That's right SCVs, Drones, Construction Dozers, Peons of the world, stand up and take a bow!

It is by your selfless willingness to serve in the most hostile environs on this (or any other) world that allows my armies to conquer all who stand before me! You take to the field of battle in substandard armor, wielding only your welding torches as weapons and you do so without hesitation!
